What desktop enviroment (gnome/kde/xfce/mate/whatever) are you on? Some save the open apps when you log out or shutdown your pc and they open them again when you log back in.

One way to check if your desktop enviroment saves sessions in to look for files or folders in /home/your_username_here/.cache/sessions.
If you do find any, delete them and check if opera auto starts the next time you login. If the above is true, it is not an opera issue.

Or of course ,,, close Opera, do something else for a few minutes (to make sure Opera has time to close properly), then shut down the computer. Normally Opera should only take, oh, 20-30 seconds to shut down, but slower computers could stretch that to a couple of minutes.
