Windows Defender & Malwarebytes report zero threats
We're testing Opera functionality with Yubikeys.In the middle of adding a new password in Opera Password Manger, -- Passwords began disappearing! - there was no message from Opera whatsoever, but it looked like an update of some sort.
In fact, once we closed Opera and reopened it, it came up with a page about "you're updated! let's set up Opera" or similar.
Opera FAQs & Forums had posts about this issue but they didn't work and often involve using a utility that's flagged as a virus. It didn't work today. The online account appears to have everything except passwords.
Is there a history functionality in Opera account, so we can restore what disappeared? Would a WIndows System Restore to an earlier time work? We're operating with the same authentication keys etc for the affected system, so dual authentication should be no problem, (although it's currently off now until we resume browser testing).

@NavusInc The message is what would be shown if your settings file was unreadable (not your passwords themselves)), so it isn't just your passwords file..
Generally though, Opera is based on Chromium, and so should behave like Chrome. The first point being, your passwords, cookies and history are encrypted to your OSs user login, and unreadable by other users or on other computers. If that was your idea - to use it on multiple computers - you'll never get the passwords to work that way.. Perhaps using a password manager extension such as 1Pass would get around that security feature, but I'm not sure.

@sgunhouse Really SgunHouse? That's fascinating to me. Am I understanding correctly that Opera sync is not to sync passwords across multiple devices using Opera?

@NavusInc Oh, sure, but you'll need to remember your Sync password (which I suppose would be true of 1Password's password as well).. And I'm not sure how Sync will treat the fact that the same copy of Opera now has no readable passwords - it might think you just deleted them all and hence remove them from the server.
It's designed to sync between different copies of Opera on different systems, and handles that well enough. But the same copy? No idea.

@sgunhouse Sgun It's good to know now about the lack of expected functionality across devices --
However -- n/a here -- because this was one Opera account on one windows device - no other installations.
