What i did - i've configurated custom mouse gesture to close annoying window with middle mouse mouse (single click on nag window):
Edit you mouse setup, in Advanced -> Dialog section
[b]button3[/b] = [b]Focus next widget & Click button[/b]
Now use middle click on nag window to auto accept certificate.
You can also set the custom keyboard shortcut (Space, for an example)
How typical... nobody responded in a month. Does the same for me. Actually forced me to create ipv4 only subdomain in DNS to get around this issue.
Sigh, I have been loyal to Opera since version 6, but recent years activity is really changing my mind...

Now this would be completely incomprehensible and - if true - would mean that Opera saves sessions automatically into 2 different locations. If by "uses the one in the Windows folder" you mean that upon startup your Linux Opera opens the last tabs you had open in Windows, well this is is relatively easy. Probably this is what you did:
1) Preferences > General > Startup > "Continue saved session"
2) opera:config > User Prefs > Windows Storage File > ""path/to/Opera Windows/sessions/autosave.win"
Thanks for your answer, GwenDragon. This setting doesn't seem to have anything to do with it, hardware acceleration is already disabled in Opera.
There's still the hardware acceleration setting in flash but, as I said, I do not want to remove such an important feature globally to solve an issue that only happens in Opera.
