Do you only see the NPAPI plugin when you go to opera:plugins?
Click "Show details" in the upper right corner to see more details.
I have both NPAPI and PPAPI and Opera uses the PPAPI plugin (as it should).
If you only see NPAPI I recommend going to https://get.adobe.com/flashplayer/ and download Flash PPAPI again. - Future releases

We'll look into it and try to reproduce this issue.
Does this happen even if you just have two tabs?
