Upgrade breaks most recently used and two factor authentication

What is it Opera does when it upgrades? Every single time, it vanishes from Windows start menu most recently used until I've opened it many times again. And also websites which use two factor authentication think I'm on a different computer. Could the upgrade process be tidied up please?
