Deleting the Preference file instead of the whole profile folder will work just fine. Both ways will require you to reinstall your extensions. It's just a matter of choice on whether you want to start completely fresh or retain other things like bookmarks and passwords etc.

Opera fixed this a while ago. It no longer puts the troublesome entries in the Preferences file. But, if the entries are already there in the preferences file from a version of Opera that had the problem, you'll have to remove them yourself or the issue will never be fixed for you.
It cannot be said that it was fixed, Opera must come with a full-fledged fix which modifies the preferences accordingly during an update, without requiring any user intervention. Please realise that most of the users don't know what is the cause of issues on their PC because the issue affects other programs, so they have no idea how to fix it.
If this issue is not going to be fixed, it is a very good reason to uninstall Opera to prevent further issues. -

"Fixing" something shouldn't require an average user with no interest or time to understand the underlying workings of Opera to start messing around with advanced settings.
I can imagine there is a significant number of very frustrated people out there who can't figure out why basic functionalities are broken across programs. This is a major issue that Opera has to address sooner rather than later.
It's a shame because Opera really was the best browser by far.

Here are step-by-step instructions to fix the issue yourself. It's basically, open the Preferences file in JSONedit, delete the "Commands" node and save. But, the instructions below include all the little steps just in case you don't know how to get and install JSONedit and open Opera's Preferences file in it:

In Opera, goto the URL
opera://about
and take note of the "Profile" path. -
Download http://tomeko.net/software/JSONedit/bin/JSONedit_0_9_33.zip.

Once it's downloaded, click the folder icon in the download dialog to show the file in Windows Explorer.

Right-click the file and choose "Extract all".

In the dialog that pops up, leave things at default and just click "extract".

You'll now have a window open showing JSONedit.exe. Close Opera and double-left-click JSONedit.exe.

When, JSONedit loads, goto "File" and click "open".

In the open dialog, browse to Opera's profile folder ("C:\Users\yourusername\AppData\Roaming\Opera Software\Opera Stable" for example), change the "Files of type" drop-down to "All Files", select the "Preferences" file and click "open".
Now for the actual fixing:

Now that the Preferences file is loaded in JSONEdit, expand the "Extensions" section under "root".

Then, under the "Extensions" section, right-click on the "Commands" section and click "Delete selected node".

Then, goto "File" and choose "save".
Then you're good to go. You can close JSONedit and the Windows Explorer windows and start Opera.
Optionally, if you first want to goto your Opera profile folder in Windows Explorer, you can right-click on the "Preferences" file and choose "copy". Then, you can right-click on your desktop or something and choose paste. That way, you have a backup copy of your preferences file. You won't need it though if you follow the steps correctly.

This little utility I've been messing with can fix your Preferences file for you. Just place the exe next to the Preferences file (while Opera is closed) and double-left-click it, and you're done. There's a readme.txt file for more details.

This is driving me nuts!
As of 63.0.3368.71, when you start Opera the standard Ctrl+Shift+Home & Ctrl+Shift+End Windows shortcuts (to select everything until the start or end of text) stop working everywhere in Windows while Opera is running. Just to be sure, I confirmed that once Opera has exited those 2 shortcuts work again. It took me a while to figure it out, so it may have started earlier than 63.0.3368.71 but it definitely happens with that version. It's like Opera takes over those 2 shortcuts but doesn't do anything with it. I tried looking for them in the Opera settings and didn't find anything either.
Tried to disable all my extensions, same result.

I am a linux user and I have the same problem.
My distro linux is Linux Mint 19.2 Cinnamon 64 bits and the Opera version is "65.0.3467.38".
After read this post, I decide to add this message and wait for the fix to this situation.

You're right, that specific question was more directly answered than I thought. It was late and I was still frustrated by this after months. It took me quite a while to figure out the issue was caused by Opera, there are people who had the problematic update installed and will never figure it out.
