I removed one element from bookmarks - as a result - all Elements from bookmarks and speed dial is Deleted.
The file thumbnails.db all Elements of speed dial are present - how to restore the speed dial? -

I take that you deleted some elements from your opera's profile location. That is why you should move these to the recycle bin and shutdown and relaunch opera to see the results. Or at least made backups of the files. If the results were undesirable the restore files from the recycle bin would have been in order or from backups you made. If you don't have these files, the only way that you may recover them is to download the portable version of Recuva. It can recover files even if you empty you recycle bin This can be ran off of a usb drive. The more you use the affect computer the more likely that the files will get written over and make it impossible to recover these files. Best to download Recuva portable from another computer and extract its files to a usb key and run it on the affected computer and hopefully recover your files. https://www.piriform.com/recuva/features/portable-version
