      Is there any way how to permanently delete (some) of the default search engines in Opera?

      In the old version (up to 12) you could define all your search engines any way you wanted. I've always used the shortcut "y" for YouTube. The new opera forces "y" to be yahoo. I know that you can delete (or replace) that record in the default_partner_content.json but this file gets replaced with every update of Opera.

      Other than writing a script that replaces the json file with my edited version of it with every restart of the computer, is there any other way to make those changes permanent?

        One way is to block the updater.

            People've been talking about adjusting the path in your launch "button" - the icon on your desktop, for example. They said it'll prevent the browser from checking for updates as well, if I understood all right.
            That way, you could have another, not modified icon-launcher - in case/when you need to check for updates.

            It is a workaround as well, but at least you could have options...
