I have in my account two copies of each bookmark folder, with different bookmarks in , but sync just one of it folders, how I can choose what folder I want to sync?

I believe there is already a feature request for a system where you could control which folders are synced - if you can find that thread please add your support to the existing request. If you can't find it then go ahead and start a thread for it in the Suggestions and feature requests section, but to accurately gauge popularity for a suggestion you should avoid new threads if one already exists.
