I am using Opera 49.0.2725.47 on Windows 10 with notifications allowed for all websites. Web Notifications API work perfectly fine in normal browsing, however the status is denied when browsing in private window. Is there any way to get them running?</p>

As notifications are handled outside the browser it would be possible for someone to log notifications that are displayed and thus know sites you visited. While I don't have official word from Opera Software, I would guess they are not allowed in private windows.</p>
