Version: Opera 39
I have only five sites on my speeddial. But the next time Opera starts it will hang itself for a bit (SSD!) and then put 12 (!) unwanted bookmarks on it, half of which land in a sub-folder.

Here are the added bookmarks:
http://imgur.com/a/IjS1J

Note: some of them I already had (configured to my liking), but it adds them anyway.

It's annoying as f--k and has driven me to install FF there instead.

On my desktop (Opera beta 40.0.2308.11) this doesn't happen (thank god), except sometimes a bar with sponsored links appears UNDER the speed dial with it's own dedicated [ x ] close button - which I can deal with - for now.

Now, is this unplanned buggy behavior or is this just the new Emperor's policy?

a quick update on my behalf: After the recent small patch the described problem went away by itself. I restarted Opera to install the patch and after this restart my modified speed dial page was showing up without any changes.

Hope, the problem dissolved for you, too.

I customized my speed dial page (new theme, own bookmarks, deleted the standard ones as far as I didn't need them) without any problems, but after closing and restarting Opera the standard page is back again (standard theme and the preset bookmarks). Fortunately my own speed dial bookmarks are still there. Nevertheless, it's pretty annoying to delete the preset bookmarks and change the theme every time I start Opera.

I'm using Windows 8.1 as OS.

Are there any solutions for this problem?

So you make changes, close the browser, it tries to save them, fails, and it goes back to the default the next time you load. This is often caused by problems with your OS in my experience.

For your issue in Opera 40 I can't really say anything as I don't run it. This is also not the Beta board so you might not get the best support for it. That said, getting "sponsored links" is a web browser is generally a sign of an adware infection. You might want to look into that.
