Folder name leave 39.0.2256.48.

So do I just click the installer that's still left from the old version?

You need to use the offline installer as the online one will always download and install the latest build.

You can get the offline installer for old versions here.

Will it then install side-by-side with the one that's running now?

Nope, it will replace you current Opera installation. To avoid it you would need to install it using the standalone mode.

And what is the "auto updater executable?

In the current build folder inside Opera's installation folder.
